Allright on the Deep Core campaign. I am starting over with a new squad =). Some of the repair bays I come to automatically repair my titan, I just step in, wait on time for 60 secs, and voila, repaired titan. Some of them offer different instructions[repair system][Chooes the item to repair][wait on repair]. What do I do to trigger [repair system] ?

That's odd; I've not been given a choice of repair. Check that you have the "final" version of the campaign; Rosary's done a number of updates ... tho' I'm not sure if "Ultimate" or "Final" is the last one.
This really belongs in the Deep_Core thread in the Map Room.

Hey, I know the answer to a question. Wee! O.k. to repair you need to be in attack mode. Then all those commands will make sense. there's a wrench/repair button and when you push it a screen comes up with the systems to repair then you pick the system and then just wait on the repair. Then there's the dreaded skill check at the end of the wait.

There are 4 types of facilities in WS. The ammo bays, which reload your ammo dependent weapons, the armor bays, which repair some of the armor, the health bays, which heal the jock, and the repair bays, which repair a titan's damaged equipment (just like in the factory module).
All except the repair bay do their thing automatically after X game seconds (defined in the map editor). The repair bay works like a super DCS, and like the jock has an excellent Damage Control skill. It requires a repair skill check for the repair to be successful.
