Did you reset the registry items DW:U used? With many games (although I don't know if DW:U is one of them) left over registry items from a previous install (or mod) sometimes screws up the now install.

#3, part 2, medals: Medals are awarded based on achieving whatever victory conditions you set when setting up your current game. Look at the percentage targets, happiness, percent of galaxy economy / population, yada.

Never saw pirates stealing - perhaps its a spy mission? Comment: Also, IF you kill a pirate base, sometimes, some pirate ships 'join' your faction. Be aware that the Guardians will still fire on these ships.
