Does changing research priorities in the empire settings screen change how the AI will design ships as well? So for example I switch the research priority from beams to rail gun, and subsequent designs will prefer rail guns to beam weapons.

Also a newbie here. I've found the key to this game for me is knowing, as you progress, what to micromanage, and when hand it over the AI. You can do everything in pre-warp times if you want, but after that it very quickly becomes unworkable.

Perhaps the target's counter-intelligence is just very high, then. I lost 3 agents after updating (on Steam, so I assume it's not the beta?). The missions were given >90% chance of success.
