RE: Current Situation
A good practice is to, once in a while, use the 'S' key to call up a list of all ships, disable upgrades, then select those under repair, again disable upgrades (the command works only for ships actually displayed on the list at the given time). This helps to catch the ones you might forget to disable from time to time.
Of course enable upgrading on ships when you are ready to undertake them.
