I can't check out the savegame right now, however one reason for this behaviour that comes to mind is that the invasion setting for the troop transport (under the flee when setting in the ship designer) was set to never by mistake.

There already is a gravity well projector or somesuch in the game, albeit it has a smaller range than what you ask for (comparable to the radius of a star) [:)]

You can disable either spacemonsters or disasters and events at the start of a new game to stop the silvermist from appearing (though I'm sure if just disabling monsters works, I remember there was a thread asking for such an option a few months back) [:)]

Repairing abandoned vessels takes a really long time (game years usually) but it doesn't use any resources afaik. [:)]
