I think the slugs will sometimes go back inside the planet to hide and pop back out as a ship gets within attack range. At least that is what it looks like to me.

they have always missed a few that are later found by builders or colony ships.

They also will skip any systems where you got a map discovered event. So any ruins in those systems are never visited.

if you queue build , it should build in the right location. Manual placement is way to tricky.

I do know you can't keep pirate ships cuase the AI still sees them as pirates and will attack even if you are the best of friends and had babies together.

go to Control Panel\System click advanced system settings, go to advanced tab, click on preformance, go to advanced and change the virtual memory setting to a custom size and make it 3 tims the recommended sizes. save and close.

some will be stripped away to move to other empires that are near thjose planets but it should never drop that low.

Don't overwrite the game files, any custom files you want to use are to be placed in the customization folder as a mod.
