Did you give the ships repair teams? For example, repair_teams: 4 gives you 4 teams (strangely enough), and repair_auto will make the ship self-repair.

Turgot, you may have to restart the game after enabling the mod. I didn't include any missions, but the ships definitely work on my end.

You can do whichever you want, but you don't have the option of controlling larger ships until you've been promoted.
